前作から2年。CIAのパメラ・ランディは、ベルリンである事件の調査を行っていたが、何者かの襲撃を受け、調査チームの一人が死亡。時を同じくして、ボーンたちにも危険が迫る。人目を避けてインドのゴアで暮らしていたジェイソン・ボーンと恋人のマリーに刺客が迫り、マリーは殺されてしまう。ボーンはCIAが自分を始末しようとしていると推測してCIAを追い、CIAのパメラは現場に残されたボーンの指紋から襲撃犯はボーンだと考えボーンを追う。そしてベルリンとモスクワを舞台に、次第に「トレッドストーン計画」に隠された真実が明らかになっていく。
