A great warrior is displaced to the distant future by the evil shape-shifting wizard Aku. The world has become a bleak place under the rule of Aku, segregated into fantastic tribes and ruled by Aku's evil robot warlords. Jack travels this foreign landscape in search of a time portal that can return him to his home time so he can "undo the future that is Aku!".

IWhen Aku is reborn to set forth his reign of terror, the Emperor's son is sent off to learn the ways of the samurai. That boy becomes a man and attempts to slay Aku with a mighty sword, but Aku banishes him to the future.

IIAku has transported his mortal samurai enemy into the far future in which Aku rules all. Now the warrior has to find a way back while adjusting to his new surroundings. He also takes a new name: Jack.

XIISamurai Jack gets an offer to join a Thirties style gang of mobsters at the Blue Monkey club and decides to take them up on it so he can get close to Aku. The gang plans to steal something Aku has been unable to obtain: the legendary Neptune Jewel, guarded by Earth, Wind and Fire.

XIIIAku tells fairy tales to the children to try and win them over to his side instead of Jack's.
